Right, let's say I have 2000 food. I have a -200 food production per hour. How long will it take before soldiers desert? 10 hours.
Theoretically, you can have the maximum amount of food stored (80,000 with certain exceptions), and it can be gone in under a second. You'd need to have millions of troops, but that's not the point. The point is that it's to do with how much food you have produced, and "thousands of food" isn't a factor.
If you're saying that you did the math and it should have lasted longer, maybe you forgot to calculate something. If you station troops at a castle, it won't count all of the troops in the overall production/consumption values until the troops arrive. If you see "Used up in: 2 days" and then more troops arrive, that value will change. You need to take in account troops on their way as well (unless they're support troops from other players - they consume food from the player that sent them).

You have 2000 food you say. But you didn't say how long it says before it's run out when you go to bed (hours or days is not precise enough). How much food you have when you log off is only half of the equation. What really matters is, how much food you are consuming per hour when you log off and how long it tells you until it runs out. Like Bob said, if you have 80,000 food and 80,000 troops, your food is not going to last the night. If you have 2,000 food and you have 300 troops and they are crossbowmen, macemen, bowmen you'll need to be producing 600 food per hour if your food is going to remain steady. You take the amount of food you are producing and subtract it by the amount of food you are consuming. So let's do a hypothetical scenario:
At the time you log off you have the following food stats:
Producing: 100/hr
Consuming: 600/hr
Food amount: 2000
100-600/hr = -500/hr.
2000 / |-500/hr| = 4 hours. or put another way -500 X 4 hours = -2000. 2000-2000 = 0. skull and bones
In the above scenario your food will be used up in 4 hours. Now what, actually, is your scenario?
Producing: 235/hr
Consuming: 143/hr
Net is GAINING 92/hr.
I have had food disappear even when I am gaining when I log off as well as losing. But even when I am losing(I don't have the exact math here now of course), but it said I would run out of food in 2 days. So when it says it will run out in two days, how does it disappear in 6 hours? Does food stop being produced when you log off? As I stated before, I have absolutely no troop movement in or out of any kind while logged off.

If this is indeed the case, you need to contact support immediately and copy and paste your last post into the body of your message to support. If you can supply pictures of your food stats along with your complaint that is always helpful. It sounds like your account is buggy, because, no, food does not stop being produced when you log off. Nothing stops when you log off. Everything continues as if you were logged on. Seems like there is a serious bug in your account. Good luck! Hopefully GGS will compensate you for the unfair losses you have sustained.

I was originally thinking it might be shadows hired by others. I have never had enough money to hire them so I don't know how they attack. Sounds like a noob I know, but I'm still learning.

Bakeries decrease consumption.
Let's say you have 500 food produced per hour. You also have 500 food being consumed per hour. Get a bakery, and now you've only got 450 food being consumed per hour.
At level 1, bakeries are marginally better than flour mills. At level 4, they're incredible. I definitely recommend them, although you should have a flour mill alongside it.
...but that doesn't solve anything if it's a bug. Screenshots to support will help, but getting another building won't because it's not just a normal food problem.
