As far as I know, there is no way to mark individual threads read manually. I either just open all the pages, whether I read them or not (I usually do read, though, because I'm an information junkie), or try to remember that I'm not interested in that particular thread.
If you go to http://en.board.goodgamestudios.com/bigfarm/usercp.php (I keep this open as my home page in the forum, along with a couple of other pages that I watch) you will see a list of threads with new comments that you are subscribed to, either automatically by commenting in it, or manually by clicking "Thread Tools" -> "Subscribe to this Thread..." right above the first post in any thread page. Once you've read them all so none is listed there, you can look at the lefthand side and the second box down is "My Subscriptions"; click the "Subscriptions" link there and you will see every thread you're subscribed to.
If you want to see all the threads where you posted a message in just go to settings. On the left side there is My Subscriptions with Important and Subscriptions under it. If you want something to be in the important folder just go to the thread you want to be important and use the thread tool (you can find it the same as the forum tool) and then "Subscribe to this thread". Under the Subscription you can see all the threads you posted something in.
