  That would be because you have a lvl 20 farm and do not yet have the flower farm unlocked.  The game takes that into consideration.
  If you cannot produce the item, it cannot be available as a basket to choose  
  
  Edit:  To make this clearer, let me provide a fuller answer.  In your case, since you are the only member of your coop, the game only has to consider whether you have the necessary production facilities.
  If there are more than one coop member, it uses a formula that considers which percentage of the coop members have the necessary production facilities available in order to make it fair.

  I am level 52 in In server and I have Flower farm. Our coop has 15 out of 15 members. Our members have fully developed MF, GF and FF & we are currently ranked 43 in the village league. 
  When we tries to challenge rank 42, these are the baskets.....
  
  
  
  Note: All baskets are related to Main Farm. No GF or FF products (excluding the fact that duck coop from GF too gives egg)
  
  Now if I tries to exchange a basket....
  
  
  
  Here also the items are limited.
  There is no item from GF or FF like Lettuce, Vanilla, Aloe vera, Dandelion, Jasmine, Honey dew, Lavender etc....... 
  
  2 weeks ago, for our first challenge, we got the complete list. But not now. So what can be the reason?
  And in both the cases, our opponents too have a fully developed farm setup, so baskets are not related to their levels or farms.

  @har138 (IN1)  What about the Coop you would be challenging?  What farm development does its members have?  
  
  Seems logical that if they do not have strong Gourmet & Flower Farm development, that you would not be offered GF/FF items to challenge them.

  @har138 (IN1) Lylu is correct, you can only choose items that at least a third of each coop's members have the necessary level for.

  Perhaps you did not check your opponents very carefully ?
  They have 11 members of whom 7 have neither Flower Farm nor Gourmet Farm at all.

  That make sense. 7 out of 11 of our challenged coop members didn't have Flower farm....
  So baskets limited to Main Farm items is fair and acceptable.

  Am I reading the directions/instructions correctly about the Coop Village Challenge that even if your coop fills the first 4 baskets and the opposing coop finishes the 5th basket that it is a LOSS to the coop filling 4 baskets?

  No, it's whoever fills all 5 baskets first regardless of who fills the first few baskets first.

  The winner has to fill ALL five baskets -- no winner until that happens.
